How to Clean Your Invisalign Aligners (And Keep Them Actually Invisible)

Let’s be honest — nobody tells you just how much upkeep Invisalign involves until you’re already a few weeks in, aligners in hand, wondering why yours are starting to look a little… cloudy.

The good news? Keeping them clean isn’t complicated. It just needs to become a habit, like brushing your teeth. Which, coincidentally, you’ll also be doing a lot more of.

Here’s everything you need to know.

Why Cleaning Them Actually Matters

You wear your aligners for at least 22 hours every single day. That’s a lot of time for bacteria, saliva and food particles to get cosy in there. Skip the cleaning routine, and you’re not just risking yellowed trays — you’re creating a breeding ground for the kind of bacteria that cause gum disease and tooth decay.

Not ideal when the whole point is a healthier, straighter smile.

The Cleaning Crystals — Your Best Friend

When you start treatment at Orthodontics Manchester, your kit comes with Invisalign Cleaning Crystals — a tub and 50 sachets, which lasts most people quite a while before they need to reorder.

Using them isn’t complicated. Take your aligners out, rinse them under lukewarm water, then put them in the tub and cover them with warm water — enough to fully submerge both trays. Tear open a sachet, tip it in, and give the tub a gentle shake or stir for about 20 seconds. Then just leave them. Fifteen minutes is the guideline, but if you forget about them for a bit longer, it’s not going to cause any damage. When you’re ready, shake the tub again, rinse the aligners well under warm water, and put them back in. Store the remaining sachets somewhere cool and dry, and you’re done. Simple as that.

How Often Should You Clean Them?

Once a day at an absolute minimum, but twice is noticeably better — most people find doing it morning and night just slots in alongside brushing without much thought. On top of that, get into the habit of rinsing your aligners under water every time you remove them. It sounds like a small thing, and it is, but it stops residue from building up between proper cleans and makes a genuine difference over time.

Can You Use Anything Else?

Yes — a soft toothbrush and a small amount of clear, mild toothpaste will do the job in a pinch. Avoid anything coloured or heavily flavoured — some of those can stain the plastic. Rinse everything off thoroughly before the aligners go back in your mouth.

What you want to avoid:

  • Mouthwash. Especially anything containing alcohol — it can warp the plastic and leave a nasty taste.
  • Scented or coloured soaps. The dyes can stain your trays, and some scents leave a flavour that lingers.
  • Hot water. It sounds obvious, but hot water can distort the shape of your aligners. Stick to lukewarm.
  • Abrasive brushes. Anything too harsh will scratch the surface, making it cloudy — and scratches are also where bacteria like to hide.

What to Do Every Time You Eat or Drink

Remove your aligners. Every single time. The only exception is plain water.

Coffee, tea, fizzy drinks, juice — all of these can stain your trays quickly and significantly. Even something as seemingly innocent as a mint or a boiled sweet can cause discolouration. It’s one of those rules that feels a bit annoying at first, then becomes second nature within a week or two.

Before you put your aligners back in after eating, brush your teeth. If you can’t brush straight away, at least rinse your mouth. You don’t want food particles getting trapped between your teeth and the tray.

A Few Extra Habits Worth Building

  • Store your aligners in their case whenever they’re not in your mouth. Leaving them on a surface exposes them to airborne bacteria (and makes them very easy to accidentally throw away — it happens more than you’d think).
  • Keep your case clean, too. Give it a rinse regularly.
  • Brush and floss before putting your aligners back in after meals — this one step alone makes a significant difference to your overall oral health throughout treatment.

The Bigger Picture

One thing patients often mention at the end of their treatment is that their teeth feel — and look — noticeably cleaner than before they started. That’s not a coincidence. The discipline of removing aligners before eating, cleaning your teeth more regularly, and keeping your mouth in good shape throughout treatment has a real cumulative effect.

Clean aligners are really just clean habits in disguise.
